I'll leave it to Sadamoto (the author/artist):
According to Anno's thought process, a twisted person is one who puts on a cool face, but once you see the inside, you get to the crazy portion, just like all the young people today. My approach is the opposite. On the inside the characters are stoic an earnest, but the outside is twisted, just like a child. So I could never write the anime scripts in my own voice. My Shinji is quite a bit different than that. In the end it is his resistance, his refusal to listen to what Misato has to say, but he still makes the right decision. I think that approach is where our methods differ the most.
And this is why the manga is so much better than the anime. It is that inversion of character, which, while quite subtle (especially in the case of Shinji, who never put on a strong face to begin with), is extremely powerful, to the point of completely changing a story - for the better.
If you thought the story in Evangelion had potential, but various factors - especially the characters - brought the show way down (as I do), then you may likely find the manga quite enjoyable, as it fixes almost all those problems. And if you are one of those who think Evangelion is one of the best things in anime...well, here's more!

A masterpeice! Even up against the TV series, the manga does not disappoint. Fills in many untold stories from the TV series and also gives a different look on some key relationships, especially Shinji's relationship with Rei and Kaworu. I highly recommend =)

A Truely enthralling story, told in a compelling manner and visually briliant. The most thought provoking visual experience ever taken by mankind.
